How to Get to El Nido from Manila?
From Manila, you have two main routes to El Nido: fly from Ninoy Aquino International Airport (NAIA) to Puerto Princesa International Airport (PPS) and continue north by road, or travel to Clark International Airport (CRK) for a direct flight to El Nido Airport (ENI).
The right option depends on flight price, schedule, and how much time you want to spend getting to Palawan.
Fly from Manila to Puerto Princesa
Flying from Manila to Puerto Princesa gives you more flight options and puts you on the main road route toward El Nido.
You can fly directly from Ninoy Aquino International Airport (NAIA) to Puerto Princesa International Airport (PPS) with airlines including Philippine Airlines and Philippines AirAsia. Nonstop flights take around 1 hour and 15–20 minutes.
From Puerto Princesa, you’ll need to continue north by shared van or bus, with the road journey to El Nido taking around 5–6 hours.
Fares vary by date and availability, but Manila–Puerto Princesa flights can start from around ₱2,300 ($39 USD) one way when booked at a lower fare. From Puerto Princesa, shared vans to El Nido start at around ₱650–₱750 ($11–$13 USD), depending on the operator and pickup point. Check the airline’s current schedule and fare, then confirm your van fare before booking.
Before you book your flight: If you’re going straight from Puerto Princesa Airport to El Nido, book your road transfer ahead when possible. After a flight, the last thing you want is to start negotiating your way across the city before a five-hour drive.

Fly from Clark to El Nido
Since March 29, 2026, Cebgo and AirSWIFT flights serving El Nido have moved from Ninoy Aquino International Airport (NAIA) to Clark International Airport. From July 1, 2026, all AirSWIFT flights have been operated by Cebgo, with the El Nido routes continuing.
The flight from Clark to El Nido Airport (ENI) takes around 1 hour and 15 minutes.
The catch? You still need to get from Metro Manila to Clark first. Before booking a Clark–El Nido flight, work out how you’ll get to Clark International Airport (CRK). From Metro Manila, you can take a P2P bus, book a private car, or use the PITX–Clark Airport route.
- NAIA Terminal 3 to Clark: Genesis P2P buses run directly from NAIA Terminal 3 to Clark International Airport. The trip takes around 2–3 hours, depending on traffic, with fares around ₱400 ($7 USD).
- Trinoma to Clark: Staying around Quezon City? Genesis also runs a P2P service from Trinoma to Clark Airport. The journey takes around 1.5–2 hours, with fares around ₱260 ($4 USD).
- PITX to Clark: If you’re coming from the south of Metro Manila, Genesis operates buses from PITX to Clark Airport, with stops including NAIA Terminal 3 and SM Clark.
- Private car or Grab: This gives you a direct ride to the airport, but the travel time depends heavily on traffic along NLEX and SCTEX.
If you’re coming from Makati, BGC, or Manila, check the NAIA Terminal 3 departure first. If you’re around Quezon City, Trinoma can save you the trip down to NAIA. From southern Metro Manila, PITX may be the more logical starting point.
Staying at Mad Monkey Manila before heading to El Nido? If you have a few hours to explore Poblacion, check out our Manila Poblacion half-day layover guide before you head north.
Traveler Tip: Don’t plan your Clark transfer around the flight’s boarding time. Work backward from when you need to be at CRK, then leave room for traffic on NLEX and SCTEX. Missing a Clark–El Nido flight means your Palawan itinerary starts with a very expensive detour.

Manila to El Nido by Ferry
If you have time for a slower trip through the Philippines, you can also travel from Manila to El Nido by ferry. Atienza InterIsland Ferries operates sailings from its Manila port in Tondo, Port Area, with the El Nido terminal located in Barangay Buena Suerte.

Traveler Reco: If you like the idea of waking up at sea, the Manila–El Nido ferry can be part of the adventure rather than just a way to get there. You’ll trade a few extra hours for a slower look at the coast. Short on time? Fly instead and save the sea days for exploring Palawan.

How to Choose the Best Route to El Nido?
The best route depends on what matters most for your trip: speed, budget, or the journey itself. Flying gets you to El Nido fastest, while the Puerto Princesa route adds more of Palawan to the journey. The ferry takes longer, but makes the crossing part of the experience.
And that’s the draw of El Nido: limestone cliffs rising from turquoise water, hidden lagoons, island-hopping routes, long beaches and a town that stays lively after the boats come back in. There’s a lot packed into one corner of Palawan, with plenty beyond the usual postcard stops.
Choose your way in. The rest of the trip starts when you get there.
